In the new season of FLCL, years have passed since Naota and Haruhara Haruko's adventures together. Meanwhile, the war between the two absolute beings, "Medical Mechanica" and "The Union", continues in the galaxy. Hidomi, a teenage girl, doesn't expect anything exciting from her life until a new teacher named Haruko arrives at her school. "Medical Mechanica" attacks her town and Hidomi discovers a secret that can save everyone's life, a secret that only Haruko can solve. But why did Haruko return to Earth?
